Somehow it seems the resolution has been messed up for one of my screens. It is much smaller than it was, the slave windows are the right size scaled down but no matter what I do I cannot get the main window back to the same size so the interface elements do not line up. I thought the problem might be in the virtual wtf file but I do not know how to view it let alone edit it. Can anyone help?

If you want to edit the virtual Config.WTF files, they are found in the WTF folder, there's one for each character.
But, all you have to do is Export to Inner Space. It should pop up a message asking to fix the resolution. However, if the same Character is in multiple Character Sets that have different window layouts with different resolutions, then it's not going to match when playing one or the other and ISBoxer can't fix the resolution (and won't offer to, because it's not going to work for all of them). You can get around that by making a separate Character in ISBoxer to represent the same in-game Character.
