In my case: innerspace->isxwow->wowbot->main window location

Did you read all the info on WoWBot? It is pretty specific about which files go where, or used to be.

Some UI info is in Innerspace\Interface, for bots it can be in a subdirectory of the script. With WoWBot it used to be (likely still is) in the subdir of scripts\wowbot (or whatever the wowbot sub folder is called.

I replaced everything in SCRIPTS folder with my backup files.
The window position is not affected by that.

update:

Seems like they get just temporary saved during the IS session.
Unload / Re-Deploy / Load of the script does not affect them.

But after restart IS they get reset to the defaults which are stored
in the specific SCRIPTS's interface folder.

That sounds like an issue for WoWBot on the ISMods.com forums. I could be wrong, but...
