Problem with EQ1
I am using ISBoxer with EQ1 and when I get into the game that mouse courser is off. Like when I put the courser over Enter World thats not what is highlighted. If I would to click it would select create new character.
I'm not sure if your issue is the same as this other guy or not: http://www.lavishsoft.com/forum/viewtopic.php?t=4173
But if you have Development patches enabled, you should un-check the box and restart Inner Space.

If you didn't have development patches checked, it's not the same problem
I am finishing up on the new build and a new ISBoxer build, which solves all known mouse issues -- it should be available in the next few hours. In the meantime you CAN switch to the development build and find out if it solves your particular problem. Sorry for the relatively slow response today, been working on it all day.

Every game is written a little differently, so while Inner Space might work beautifully in one, another might act strange.
I updated ISBoxer to Build 30 tonight, and at least one other person mentioned that he had weird mouse issues that were solved by the new build. Can you update ISBoxer (you should just have to re-launch ISBoxer and it will pop up an update window) and let me know if that solves the problem?
If not, I will need more information on your configuration in order to duplicate your issue. For example, if you have checked "Force Windowed" in Inner Space, that would be important for me to know. If you maximize or minimize EverQuest, that might help me to know. From ISBoxer, the most important tidbit is your Window Layout, which in Build 30, you can show me your Window Layout as follows: In ISBoxer, right click your Window Layout in the top portion, and select Copy Window Layout to Clipboard. Then you can paste that to me here on the forums, or send it to me in email, etc.

Nope that didnt work. Ill go ahead and post the config stuff you said would help you.
When EverQuest is ran normally, it is set at full screen mode with 1680x1050.
When I run it with IS its set at windowed in the smallest resolution that EQ has.
I am not really sure where to look in IS to see if forced windowed is checked, I looked in the configuration area of it, but I didnt see it.
Here is the window layout from ISBoxer:

Just as a note to this, I am also having the same problem. I am using ISBoxer for 2 accounts. the funy thing is, my main account is fine. The second account, however, has the mouse pointer off. Courser being in the middle of the screen, but EQ thinks its about 2 inches to the left. (seems the distance actually shrinks the closer I get to the edge of the screen on the left-hand side). By re-setting EQ's resolution, everything works fine until I zone on the 2nd account. might try it to temporarily get around it.thought mayb it was because I didnt patch EQ today since they did an april fools patch.
Sorry, posted too soon, died and its back. It's acting like, even though ISBoxer is expanding to the proper resolution for your viewing pleasures, its not telling the mouse that that is whats happening or something like that. The further from the left hand side you are, the greater the distance the mouse is.
Phew... okay, I think I've fixed this finally. It tests out okay here.
I put the build up as a Development build since it's late, if you would like to test it and let me know how it goes, that'd be great. I also did an ISBoxer update, you can just restart ISBoxer and it'll pop up an update notification. Once you are running the new version, re-export. The ISBoxer update should fix the reported distortion issue.
