I have Inner Space running in 2 windows on the same computer. I have changed the key to bring up the console from ~ to F12 (the ~ key is used as a command in a game). The problem I'm having is in 1 window the F12 key brings up the console but on the other the F12 key does not but the ~ does. How do I make it so the F12 key works in both windows?

Commands you enter take effect only in one session, that includes changing binds. You can permanently change the binds by modifying the startup sequences. To change it for sessions, open up the Configuration window through the Inner Space menu, and in the upper right corner under "Startup Sequences", underneath Session click on Startup. At the top of the box that appears on the left, click on Console. Modify the command and click Apply, and any sessions you launch will use that console key.
Alternatively, you can override the bind specifically for that game. In the Configuration window, click the Game Configuration tab. Select the game in the drop down box, then in the upper right corner of the window that comes up, click Startup. Click Insert on the window that comes up to add a new entry to the startup sequence. Click on "New Entry" (note: if the bug in the UI comes up and it flashes back to the previous screen, just click Startup again and try clicking on New Entry again). Rename the entry to whatever you like, "Console" is always good. Then enter the bind command as you would have typed it:
Click Apply to save, and click Finished if you want to return to the previous screen. Now any time you launch that specific game, your game-specific Startup sequence will execute (after the session startup sequence), and set the bind for you. You can add any commands you like there, provided that they can be executed as soon as the game is launched.
