Screen Sizing with WinEQ 2 Lite

I realise that I am unable to go to full screen mode with WinEQ 2Lite, I just want to set different window sizes. Can I still do this in the Game Options menu or no?

Yes, WinEQ does (or should, anyway) not prevent you from doing anything you can do without it. You can set the resolution in the in-game options menu with Alt+O, click Display tab and click Video Modes, or from the options editor from the login menu.
