I have the FPS turned on but I dont see it, tried moving it around and still no luck, all I see is a memory useage window. While reading the documentation I saw something about a network indicator and I dont see that either. On a related question, once I have EQ up and running under WinEQ can I make changes (such as moving the fps location) on the fly or do I have to exit and restart the game before the changes show up?

To toggle the network indicator in EQ, be all the way in-game and hit F11.

Your changes should get applied on the fly
